Does this setup work with a 2006 cbr 1000? This bike has a undertail exhaust. Will the heat protecting underside resist heat on this motorcycle?

Answer: 
These should fit fine on your bike. As long as the bags don't rest physically on the pipe itself or in the path of the exhaust air I think the heat resistance will be enough to keep everything safe.
